1. Since young, his parents knew that their son is intelligent.

2. Since their son was young, his parents knew that he is intelligent.

Which sentence is correct?

Both are incorrect.

1. You would never say "Since young."

2. You must make your verbs have the same tense.

"Since their son was very young, his parents knew that he was intelligent."

I also added "very" because I believe the statement sounds too weak without the emphasis. The sentence is correct with or without the "very."

I agree. 'knew' must be matched with 'was' even though it might sound that he was intelligent but isn't anymore! :)

Since their son was very young, his parents knew that he was intelligent.
Bear in mind that "since" can also mean "because". The above sentence could be misinterpreted as: "Because their son was very young, his parents knew that he was intelligent." You can avoid this with:

Since his early youth, his parents knew that he was intelligent.

Alternatively:

Even when he was a child, his parents knew he was very intelligent.
