The difference is rather small. It's almost a moot point, really.

The first sentence is asking if there are any specific mistakes or problems within the sentence, while the second is asking whether there is anything wrong with the overall sentence itself. You would receive the same answer no matter which you asked, so I wouldn't worry about the difference much. Most people say "with," if you want to go for the most natural one.
