Language doesn't go along well with logic. If it was so, people would start speaking at once after studying grammar.
Nevertheless the meaning of the phrase seems to be clear, I'd say it's not good. My suggestion is: He thought that he had probably seen see her at the yesterday's party.

Probably, I was wrong with the first sentence. If it's correct, it means yesterday he hoped to see her at the party (and apparently didn't). I'm not sure.
As to the second sentence: He thought he would have seen her at the party yesterday, it means that he was uncertain if he has actually seen her or hasn't. (was badly drunk, probably). I'm as well uncertain if my suggestion is correct.
You see dear, I call my way to study English intuitive, inconsistent, and inefficient - kinda 3i.

3) He thought that he were going to see her at the yesterday's party. (informal)
4) He had thought that he would see her at the yesterday's party. (formal)
2) He thought that he would have seen her at the yesterday's party. (neutral)
In y humble opinion, 1), 3) and 4) mean the same.

thinking in the past or let me say deep past, then party in the (newer) simple past
To me, 2) is entirely different in meaning to these.

party in the deep past, then thinking in the simple past about the event which didn't happen in the deep past.

"The yesterday's party" is not quite right here guys. The following is correct:
He thought that he would see her at yesterday's party.
A second, slightly more formal option would be:
He thought that he would see her at the party yesterday.
He thought that he would see her at yesterday's party.
A second, slightly more formal option would be:
He thought that he would see her at the party yesterday.

I thought that it would be the right thing to forget about logical correctness when speaking. It seems not possible to assemble words together like pieces of a lego puzzle - you will fail with it, most of the time. For the sake of success, you need to memorize the whole phrases, thousands of them. Oh my god, it's as well not possible! Anyway, thank you and nice to meet you, Tucanja and Pe.
