1. I am in the city which you are in.
2. I am in the city where you are.
3. I am in the city where you are in.
which one is correct?

#1 and #2 are not grammatically wrong but for me the more idiomatic form would be:

I am in the city that you are in.
I'm in the city that you're in.

#3 is not correct.
