I can use present progressive for future arrangements like: "I’m meeting Emma after school," but if I say "I'm going to meet Emma after school," it means that it's my plan but it isn't organized.
It's confusing because the second sentence has a time which we choose together to meet so why can't it be organized too?

This is not a grammar issue, but simply a question of which is natural under certain circumstances.
If you have arranged with another party, the present progressive simply happens to be the more normal choice.
