I'm (as a non-native speaker) struggling with the correct structure of the title of my thesis. Mainly due to the fact the title contains both among and in.

I now have: "Molecular Diagnostics among Patients with Gastroenteritis in General Practice".
I'm inclined to think is is more correct to say: "Molecular Diagnostics among Patients in General Practice with Gastroenteritis"

Could anyone point me in the right directions?

Frankly, both your proposals are possible and good.

Let me propose a third:
#3. Molecular Diagnostics among General Practice Patients with Gastroenteritis

It's hard to choose, but I would recommend #3.

Or even:
Molecular Diagnostics among GP Patients with Gastroenteritis
