Prepositions with vehicles

Dear Professor,

First of all I would like to thank for your continuous support! The Lord bless you❤️.

I find it illogical how the English language deals with propositions with vehicles.

It is correct to say 'He is in the car', whereas incorrect to say 'He is in the bus,, but on the bus!

If I wanted to say 'He is on the roof of the bus', what would I say?

You would have to say precisely that to avoid ambiguity.
