Hi,
I'm not sure if these sentences sound correct: (1) "The letter you asked has gone" or (2) "The letter you have been asking has gone".
Please advise which tense is appropriate.

Assuming that you mean "asked ABOUT" (or similar), then yes, both sentences are possible thus:
The letter you asked about has gone.

The letter you have been asking about has gone.

I'm not sure that there needs to be any alignment with the asking. At the time of speaking the letter has gone. It's not here.
The letter you asked about has gone.

The letter you are asking about has gone.

The letter you will be questioned about has gone.
